Varys knows it's an impostor, he's done this deliberately. He is more concerned with the successor fulfilling his own idea of a good and decent ruler than he is with having someone of the proper bloodline.
It's entirely possible he's just dropping overly obvious hints and double bluffing us, but that's what I think. There's the whole problem with Aegon sitting around (or Pseudo Aegon) and whether or not HE'S the third head to the dragon, but I think he's an impostor.

From the way he talks about the kid, it doesn't sound as if he is lying. He calls the boy by that name, but perhaps even the boy doesn't know he's not really Aegon, he's just called Aegon.
Dammit I just read a spoiler about Twyin dying. -.- He was one of the good (bad) ones, although I was highly annoyed that he had Robb Stark killed in that manner. He could have killed him man to man. I expect more from Twyin.
