"Although" doesn't cancel anything.
Example:
"Totti's a great player, although he's an asshole."
"Although" doesn't cancel the fact Totti's a great player.
Thus "American football can be considered worse, altough the players actually do something" means this:
a) American football can be considered worse.
b) Altough the players actually run around and stuff, it still is at least as moronic as baseball.
If anything the use of "although" in this case, would stress the fact that American football is stupid. Because while having the advantage of actual activity, I still find it a dumb sport. On the other hand one of the reasons baseball is stupid is the fact there's not much activity involved. So anyone who came up with a game that DID have activity, but was STILL as stupid, must have been a real jackass.
