I think they did mention save game compatibility from fm05 to 06.. not sure though..

Since you installed the new one, can you check it if you already have a saved game. I don't want to abort the game I am playing. Napoli are in Serie A now and I got Totti, Jankulovski, Van der Vaart and Mozart for free.

Its worked with CM before, not sure about FM though.
