I think that is partly due to having a winger on the left. Even though Pepe hasn't done all that much, the fact he gets out wide is worrying enough for the defense.
Even though I'd always rate Marchisio higher than Pepe, you just need a winger on both sides of a 4-4-2 ideally. Playing a CM out wide basically kills one of the main threats.
