Doesn't matter, you can partition with PMagic or you can leave it alone. In any case you can obviously partition in the linux install process (you can even resize ntfs partitions ;)). Btw, linux tends to give you a wide selection of filesystems (depends on the distro), among those the very acclaimed reiserfs which is in testing for v4, expected to be a big big breakthrough in modern filesystems. If unsure, choose ext3, solid and well supported. :)
