Atletico (most probably) won't be seeded.
In case absolutely no surprises happen in round 2, then these 14 teams will pass the 2nd round and go to the 3rd round :
Rangers, Brann, Partizan, Tampere, Rapid Wien, Dinamo Zagreb, Panathinaikos, Basel, Sparta Praha, Dinamo Kyiv, Anderlecht , Wisla Krakow, Fenerbahçe and Aalborg.
In 3rd round 18 teams are waiting :
Liverpool, Arsenal, Juventus, Fiorentina, Barcelona, Atletico Madrid, Marselle, Schalke 04, Vitória Guimaraes, Steaua, Twente, Spartak Moscow, Shakhtar Donetsk, Standard, Slavia Prague, Galatasaray, Olympiacos and Levski.
This way we get 32 teams and UEFA Coeffiecients decide which 16 teams will be holders and which 16 won't.
According to UEFA Coefficients these 16 are holders :
Liverpool, Barcelona, Arsenal, Schalke 04, Juventus, Glasgow Rangers, Marseille, Steaua, Panathinaikos, Basel, Olympiakos, Fenerbahce, Shakhtar Donetsk, Anderlecht, Fiorentina and Spartak Moscow
Juve can't play against the holders but we can get any of the other 16 teams :
Atlético Madrid, Sparta Prague, Dinamo Kiev, Levski, Slavia Prague, Galatasaray, Partizan, Vitória Guimarães, Dinamo Zagreb, Wisla Kraków, Standard, Twente, Aalborg, Brann, Rapid Wien and Tampere.
I remind you, this is only in case no surprises happen in round 2. If only one surprise happens there and one of Rangers, Panathinaicos, Basel, Anderlecht or Fenerbahce are eliminated then Atletico Madrid will be holders and there will be no chance to get them in round 3.

There was a minor mistake in what i've stated previously.
Since the draw for the last qualifying round (Where Juve plays) will be on August 1st while the 2nd round matches won't finish until August 6th, there can't be any changes and we know the 16 seeded teams and the 16 unseeded teams for the 3rd CL qualifying round.
Juve are among the seeded teams and we can't play against the other seeded. But we can get ANY of the unseeded teams.

Personally i'd like us to avoid Galatasaray and perhaps even Dinamo Kiev since their league will on the way in August.
All the other teams are easily beatable even though teams like Guimaraes, Twente and the Czechs could trouble us.

The reason for this is that the draw for the 3rd qualification round is made before the results of the 2nd qualification round are known. In the 3rd qualifying round teams from the same country cannot play against each other.

Yeah, but Atletico Madrid is a very good team tbh, and i'm not sure if we'll eliminate them if we get them in the 3rd round (i'm sure we'll eliminate any other team from the unseeded teams).
It's a very strong team :
Coupet and Leo Franco are the goalkeepers
Ujfalusi, Heitinga, Antonio Lopez, Pernia, Ibanez, Seitaridis, Perea in defense
Simao, Luis Garcia, Motta, Santana, Maxi Rodriguez, Maniche, Paulo Assuncao, Raul Garcia in midfield
Aguero, Forlan, Reyes in attack.
This team is able to eliminate any of the favorites in the 3rd round. I't will be scary if Atletico is the team we get.
Aguero won't play in the 3rd round, though.
